The problem still exists! So it's not related to the flash memory addresses.
Somehow it stops connecting to wifi after a short while.

I had a similar problem where after a while it would simply stop connecting to my network. I found that it was related to the power supply I used at the time of flashing the chip. I used a more robust, stable power supply during flashing the chip and my connectivity issues went away. I do not know anything about your firmware obviously, nor am I an experienced programmer (but spending a lot of time these days learning about this chip). I am simply making small modifications to the IoT_Demo code and I noticed it is absolutely critical to have a very stable power supply during flashing the chip.
From what I can see, the parameters for the network login get stored in the memory area programmed by the file blank.bin. Whenever I have issues with network login I simply re-flash blank.bin (clear out the garbage). But I haven't had any issues since using a high quality power supply during flashing.

Just thought of one other thing. Are you monitoring the UART serial communications to debug what your code is doing? There is some discussion in another thread about the parameters of deep sleep being reset to default under certain conditions. I have no idea if this might apply to your situation, but the thread is

Yes, I can confirm it's related to the voltage regulator. Somehow, if the voltage is getting unstable the ESP chip becomes in a state it does not connect anymore. Also, if the voltage is to low the regulator will enable the ESP chip but is does not boot and it draws a very large current (200-300mA) and it jams all other near wifi and bluetooth devices (!). I will take a look at it closer with a scope.
