I would like a timer/counter like the one you would find in a modern microcontroller. It would have a prescaler, can count from both internal clock and an external pin or interrupt (so I could use it for quadrature decoding, for example), usable for PWM output, trigger interrupts on overflow and compare (with multiple compare registers), and maybe trigger DMA if you implement that for other peripherals such as SPI or I2C.

Pinout for the SPI flash (on the right-hand side of the chip) to match the standard pinout of SPI flash chips.

Bootloader output should be 115200 baud (or something standard like 9600) instead of 75000 baud.
