Hi
As part of the SDK, there are different boot-files used for OTA, but I can't find any documentation of the difference between these. I have seen Boot 1.1 and Boot 1.2' and can see that the size of the actual firmware changes depending on which one I use (Using the makefiles from the IoT-Demo project)
In the new version 0.9.6 I can see we will get Bin1.3 and are there anything I should be aware of or should I just start using the latest one ?

Yes, boot 1.1 -> boot 1.2 , size of bin files change to smaller ..
boot 1.3 fix compatibility problem of dual flash only mentioned in release note http://bbs.espressif.com/viewtopic.php?f=7&t=205
